When looking at how to Beat Amarys in Pokemon The Indigo Disk, you will need a pretty strong team.
That being said, the best Pokemon to beat Amarys are going to be fighting, fire and ground. You may want a dark Pokemon to be able to take on Reuniclus and Metagross as well.
Amarys has a lot of strong Pokemon but having one of the fire-fighting starters may not be a bad idea or just a fire Pokemon. One great Pokemon as well would be Kommo-O because of its duel dragon and fighting typing. Teach it a fire move and it may be able to sweep through most of this team.
Lastly, bring plenty of Recovers and Full Restores. You are going to need it against this beefy of a team.
